Everything should be back to normal. There was a bug in the program that creates the Search Engine Friendly URLs. Anyway, I figured out the culprit and fixed it.... So things should be back to normal, however who knows the upgrade to the software could have very well fixed old bugs and created new ones. So, don't be afraid to let me know if something seems off.
