Wasn't the guitar sold to you as a project guitar? If that's the case, I would EXPECT there to be some inconsistencies with some or all of the parts.
I totally understand that it's frustrating to run into one snag after another. What do you think happens when you buy a new home? It doesn't matter if it's a BRAND NEW house, or one that's 80 years old. You will ALWAYS find something that needs fixed. It's inevitable.
As far as the neck thing, kudos for taking ownership of a mistake. I just now started buying bolt on guitars again. I was a Neck-Thru kinda guy before I discovered EBMM. So I can't say whether it's normal for there to be extra holes. If it's hidden when the neck is attached to the body, then I wouldn't worry about it.

if the extra and visible holes on the back of the headstock are a real bother, and you're going to paint over the beautiful wood headstock anyway, then why not fill the holes, sand her down and paint the headstock front and back?

You already know about the two extra holes - like on mine, well 3 if you count the one underneath the label.
The body also has extra holes - I think its where EB clamp on a temporary neck for spraying purposes - or maybe it's how "Ursula" the buffing robot keeps a grip on things?

If it says "project guitar" in the description I'm with you. But if the statement is explicitly "project guitar, but there's nothing missing", I don't think there's anything wrong with expecting that to be true.
On the other hand, with any project you probably have to factor in a bit of money for unexpected expenses.

Morbid - I don't wish this post to sound like the Morbid / Spud self appreciation society, but I have to say that you have written very eloquently on the matter. I think you have addressed the issues raised in the recent posts in an impeccable and adult manner, and I for one will be pleased to see you hanging around on this forum for years to come. The experience you are gaining from this project will be invaluable to other people who raise questions on their JP in future years.
At the beginning of the week you were really down and I hope that you have had an "injection" of enthusiasm.
I've said this before - look at the hits you are having - I know I posted a couple of threads on my JP restoration project - but this one is going the extra mile.

... the RC on the neck in red pen is the person who inspected it I guess.

Not arguing in anyway... just asking if the way I've always understood the law is correct or if I've missunderstood the language.
I've always thought that the above was the case unless you get explicit permission. Obviously he doesn't have that at this point, but I thought, as the case with a particular rock band's shows... you can film them as long as you give management a copy of the video... and the venue allows cameras in the door. Technically, it is copyright infringement, but management and band have given permission with certain terms.
Perhaps the simplest explanation is if no one wants to prosecute, you have a kind of permission? LOL
I don't know... legalese is certainly not English. LOL
