You really have to let your hands and ears decide. But I would go with the LUKE since that's what I'm getting next hehe. Also depends on the kind of music you play. BFRs are great and the tone block really adds more mids to the tone and sustain. But the regular models are awesome non the less.

If you've played them, you really need to decide what's more important or what you like better. Luke....V neck...HSS in EMG's...22 frets...controls out of the way if you need room to strum (I do). JP: 24 frets (if you gotta have 24 frets, then it's this or a silo), HH and that thin, thin, 15" radius neck.
Both can be had with piezo and both can dive or lift with the trem....or the Luke can be set to body limited drop only. BFR.....the first 2 things (for me) are...do you like the finished neck and are you willing to pay the extra that it'll cost.
Why only one guitar? I think for the cost of a JP BFR, you might be able to pick up a used JP non-piezo and a used Luke pretty easily.

Luke is more versatile, but I love the tone of the JP, both the standard (presumably with the old PUs) and, especially, the BFR.

Another consideration is the neck pickup sound. The Luke has a great neck single coil sound, but won't give you that neck humbucker sound. Vice versa for the JP. BFR for either is my recommendation.
I own a standard JP6, and a Luke. I play the JP6 way more, just becuase I find it soo versitile. The Luke is great for that Gilmour-ish strat sound, which I belive is due to those awsome emg single-coils. I fall back to the JP6 more becuase I find the neck shape just a little more comfortable. But thats just my opinion. I had a similiar choice to make once..and I ended up with one of each:P
Go for a pair of used standard versions... You won't be sorry!

Luke all the way for me cause if you swap the EMG85 for EMG89 you will have an even more versatile guitar
And I prefer the regular Luke to the BFR (sound wise) now in terms of finish BFR all the way
the neck on the Pet is not my thing, but I must admit I tried it only for few minutes at CG in NY![]()

If you like them both, then make the decision based on what you need. Both are great guitars.
I choose JP because I don't get along with the soft V neck on the Luke.

My first time out shopping for Music-Man guitars was a real problem; I found that I really liked nearly every one I tried! I loved the Luke and the A.Lee. (more than I expected to). I like the Morse, even though it wasn't as well set up as the others. The kicker was the JP, I didn't expect to like a "metal" guitar; but as soon as I played it I realized it was far more than just for "metal". It was a real eye-opener. They were all very versatile and all great-playing, and all different! That may be what I liked the best - each had a unique personality. Music-Man doesn't take one guitar and produce it in 15 very slightly different flavors. They are all different, well thought out designs! I wish I could have one of each.
I loved them both! Neither are BFR's. I decided to get one of each. I bought the Petrucci first.

I recently went EBMM shopping too. I tried a silo, JP, and a Luke.
Many of the previous posters are dead on. All three have a totally different sound and vibe.
But for me the Luke won out. But I love EMGs, V necks, and the overall feel of the guitar.
Unfortunately for us trying to help, you're the only one who can make the call.
Oh and there were no BFRs where I went. Booooo!!!!
