never took the tremolo arm for any of my Jps or Luke guitars I had
as stated the case is made specifically to allow the bar installed and love this feature, every case should have it :P
I did that to all my guitars , after a while I removed that sponge from all of them, they seemed to cause less vibration and a "dead" sound overall compared...less sustain I think...

of course I am not an expert, but I would "blame" the mahogany neck.
I've read that mahogany compared to maple is about 1/2 as strong and stable and I would have to agree based on my experience so...
I remember measuring my 100's and is the same as the Gotoh 510 tremolo.
don't have the sterling 100D anymore but you can google the specs for the Gotoh
1. guitar rig is not accurate at all believe me, so you can relax :)) not even my axe FX is not very accurate or my korg tuner when compared to my TC electronic tuner
