Have you changed the stock pickups to something else, ie. EMG,SD, Bare Knuckle, etc

The Custom Dimarzios in my ASS are all I need, I would never swap them out for others. I have in the past on non EBMM guitars and I have had some great results.
 
I once bought a used ASS with the Dimarzios swapped over to Seymour Duncans. When I decided to pass the guitar on, it was worth significantly less (the previous owner had sold the Dimarzios). If you swap them out, hold on to the stock ones.
 
Many people here have swapped the stock pickups out of their guitars. But the MM stock pickups are pretty good, generally speaking.
 
My axis Super sport has alder body and the axis pickup were kinda harsh. I swapped them with dimarzio breed set. Now it's like a les Paul on steroids
 
I swapped the stock pickups (custom neck, D-Sonic) in my JP6 with a set of Alnico Bareknucle Nailbombs and I'm pretty happy. A bit more responsive to volume and attack, and more of a vintage hot flavor, especially in the bridge.

That said, you can pry the stock custom neck from that JP6 out of my cold dead hands. I love that pickup, and even though I'm not using it, I'm happy to have it. I know it's essentially an Air Norton, but it's MINES.

Also, I don't know that I'd swap the pickups out of an Axis. Every time I've played one, I've been pretty happy with the stock dimarzios
 
I found the axis pickups really depend on which guitar they are in.

Love them in my Albert Lee HH due to the mahogany body; never liked them in my 25th.

I dropped in a set of David Allen Dirty Cats in the 25th and haven't looked back. Amazing tones.

I also, replaced the humbucker in my Sil Special with a JB, which works great for me; but I wouldn't replace the single coils as I think they sound amazing!
