I think there are some bugs in the configurator for some particular combinations. Either that or I can't explain to myself some price changes between options.
Some examples:

1. Natural Gloss is $250 more than other translucent (so you can still see the woodgrain underneath) colors, though I would think that it requires less time and paint?
2. Flamed Maple Neck + Standard Profile Neck + Fretted + Ebony Fretboard
   • + No Inlays + Nonmatching Headstock is $650 less than Matching Headstock, but it's $200 for Maple and Rosewood fretboards (what has the headstock paint to do with the fretboard wood is beyond me)
   • + No Inlays + Nonmatching Headstock is $350 less than Dot Inlays, but it's $100 for Maple and Rosewood fretboards
3. With Ebony Fretboard: Flamed Maple SLO Special is $350 more than Standard Profile, but only $100 with Plain Maple; with Maple and Rosewood Fretboard: SLO Special is always $100 more than Standard Profile
4. Standard Profile Neck + Fretted
   • Ebony Fretboard + No Inlays
     • Flamed Maple Neck is $150 LESS(!!!) than Plain Maple Neck
   • Ebony Fretboard + Dot Inlays
     • Flamed Maple Neck is $300 MORE than Plain Maple Neck
   • Maple and Rosewood Fretboard + Any Inlays
     • Flamed Maple Neck is ALWAYS $300 MORE than Plain Maple Neck
5. Fretless
   • Flamed Maple + Standard Profile + Unlined is $500 more than Lined ($400 if SLO Special)
   • Plain Maple + Any Profile + Unlined is THE SAME AS Lined

I guess there are other combinations that I haven't found, but they usually revolve around the choice of Ebony Fretboard.

Bonus round!
This is the LEAST expensive configuration I've found ($2599):

• Righty (Lefty is $100 more)
• H
• Black Gloss or Any Satin or Any Pearl (not Pearlburst)
• Any Pickguard + Any Pickup Color + Any Polepiece Color + Chrome Hardware Color
• Neck (these two cost the same, unbelievably):
  • Plain Maple Neck + Standard Profile + Fretted + Maple or Rosewood Fretboard + Dot Inlays + Nonmatching Headstock
  • Flamed Maple Neck + SLO or Standard Profile + Fretted + Ebony Fretboard + NoInlays + Nonmatching Headstock
    • Plain Maple Neck is $150 more if Standard Profile, $250 more if SLO Special
    • Maple and Rosewood Fingerboard are $400 more(!!!) with Flamed Maple Neck and Standard Profile, $500 more(!!!!) if SLO Special, but $50 less with Plain Maple Neck)
• Any Setup
• Mono Case

And this is the MOST expensive configuration I've found ($3749):

• Lefty (Righty is $100 less)
• HH
• Any Pearlburst or Any Sparkle
• Any Pickguard + Any Pickup Color + Any Polepiece Color + Gold Hardware Color
• Flame Maple Neck + SLO Special Profile + Fretted + Ebony Fretboard + Block Inlays + Matching Headstock (Nonmatching Headstock is $850 less!!!)
• Any Setup
• Hardshell Case
