I know the Silos had them once. Can anyone confirm is the Silo Specs had them or not? What was the rationale to change back to 5? Did the heel shape change?

did i see somewhere steve morse and bp talking about how he (s.m.) needed acces to higher notes with cast and ground the heel and 6th bolt to what the heel looks like now.

Yes. That was in the collection of videos about the Y2D.

I believe the original neck attachment was the 6-bolt; back then it was only the Silhouette and the Morse Sig.

As k. and roburado said, Steve broke his wrist and put his #1 on a bench sander to sand down the 6th bolt area.

The first EBMM to have the rounded neck heel/5-bolt neck was the EVH Signature; the Silhouette and the Morse were updated to the 5-bolt neck and the oil/wax finish shortly after the EVH was introduced, and of course every design that came after the EVH has used the 5-bolt as well.
