I've not played an Axis but I think the JP's neck is near perfection. The BFR's neck is just a little thicker than the standard's, but I assume that's because of the finish. I like the neck on the BFR just as much as the standard, but for different reasons. The thicker neck and finish makes the BFR play a little different (good different) than the standard. The standard's unfinished maple just feels like nothing is there! It's magic...

I'll throw a wrench in the works and say the Y2D has the best neck ever :p

Seriously, the only way to know if it's for you is to play it. We've all got different hands and different styles.

Play both, see what'cha like.

Axis, no question about it. The JP is the only ebmm neck I dislike....

(The Lukes neck is the best ;))

... and just to prove that opinions differ, I go the other way.
I don't like the "V" of the Luke neck and much prefer the JP neck. Infact if I had't just got my EVH I was going to get a Pet.

I know MusicMan guitars are still too few and far between, hence, we'll need to resort to more comon models to make sense of it all. I've owned a JP and played several Axii and the difference really is night and day: the JP is wide and very thin (think Ibby Wizard with rounded shoulders) wheras the Axis is narrow and slightly bulky (in a deep 60's Strat sort of way). However, since the neck of the Axis is asymetric, the Strat comparison doesn't really hold water, as the the feel is even more broken in and natural.

As a once JP-owner I actually prefer the Axis, but if you love wide and thin shred necks, there is no beating the JP.

Cheers

Also keep in mind that the JP has wider string spacing than the Axis as a result. That might make it hard on practicing technique if you constantly rotate between the two.
