Okay, first off: the D-Sonic is standard now on both the JP and the BFR so it's not an upgrade.
With all the options you mentioned I'm guesstimating that the BFR might cost you about 500-800$ extra. And the BFR comes with piezo, matching headstock, and inlays whether you like it or not. So if you can save the extra you might want to go for the BFR.

The BFR was 4000 I thought, the first Petrucci was around 1800 with All of the options on it

My JP that is on order was 2600 list and I didn't get the inlays. That includes the 100 up charge for Rad Red. Personally, while I haven't played the BFR, I like the standard model better. I think a lot of people think that if JP is playing the BFR now it must somehow be superior to the original. I'll just say that the original was good enough for JP before the BFR so it definitely stands on it's own as an instrument with no appologies.

$1800 for a Pet is a street price (which shouldn't be discussed on this forum but MSRP is okay) but 4000 is list price for a BFR. You'll be able to find a BFR for significantly less. And for a JP with all the options (and I'm talking piezo, mystic dream, inlays and matching hs) you're looking at something higher than you're estimated.
