They're quite different animals- the necks are totally different. Both sound great.
I'd say you're best to play a few in person and see what you like. You won't be dissapointed with any of 'em.

Mainly, the JP has a lot of wood removed for its awesome contours, thin neck, trem, etc. It's a very lightweight guitar and has a great tone with a midrange-centered sound.
The Axis has a lot of wood.. the body and neck are thicker than the JP's counterparts. To my ears, it's more on par with a Les Paul tone.

My Axis rosewood is one of the best sounding rock guitars I ever heard.
I still love me my PRS and stuff, but the Axis, man, it's practically my perfect guitar.
Now if I can only get her to stop eating D strings every night...

I agree that Axis sound fat and with a lot of gain, dont forget the heavy weight. (Those p/u's are incredible).
Much more than Steve Morse.
I never heard how sounds a Petrucci but I can imagine cuz they are 24 frets and with another kind of trem, and like Steve B said, have less wood.
May be a little thin for my today's taste, but one of those are on my desire next year.

I think my Petrucci is fat enough, but I have a history of playing single coil strats, so to my ears I was blown away at first by how full the JP model sounded. Now I'm a humbucker convert.

One thing to remember, fatness is in the fingers. When I let people play with my balls at the jam session I do every week, it entertains me that some people can make my guitars and rig sound waffer thin!
