I was checking the intonation on my JPXI and the TU-3 was showing the fretted notes being a few cents sharp but when I tried adjusting the saddle it stayed sharp. How is that even possible and what am I doing wrong?

Two immediate posibilities - Finger position can pull the notes sharp - some people slightly bend the strings sharp without even trying. If the pickups are too high the magnetic field can pull on the strings which will sharpen them too.

I dont want to state the obvious but just to be sure - if the fretted notes are sharp compared to the open string, you need to lengthen the string by adjusting the saddle backwards, (i.e. away from the pickups). And don't test the intonation with the guitar lying on it's back - gravity counts too! So always tune and test in your normal playing position.

Make sure you are not pulling the strings sharp when you fret it. It is very easy to do on this guitar!

Yes, as was mentioned. in addition to that, you will NOT be perfectly intonated on all the frets - it just won't happen due to the nature and physics of a guitar, so don't expect it. But, within reason the guitar is able to be intonated so that (to the human ear) it sounds fine.

Normally, you want the open notes and the open chord selections (first three frets of the guitar) to be close as possible , even if it means "taking" some preciseness from another area of the guitar - say, the 15th fret. If you follow this logic throughout the guitar, where intonation would be deemed more critical, then you'll be fine.

I think I was pressing down to hard,I got it as close as I could but like you said, its not going to be perfect. Thanks guys!
