The intonation on my Sub is perfect all across, except for the high E. Although it is in tune open, from about the 7th fret all the way up to 22, it is about 25 cents flat. Can any of you tell me how to fix this? I know its nothing wrong with the guitar, just a setup issue. i am using .52-.11 DR's, at 1/32 height

If it's just the one string, it's probably the saddle position. If it's flat, that means that it needs to be adjusted so it's a little closer to the neck.

Intonation issues like that could be due to a defective string. It happened to me before. As soon as I used a different set of strings it got solved.
Adjusting the saddle is also a measure to take.

if all yer other strings are lining up....& assumeing the strings are new.......then its yer string. also make sure yer tuner is in guitar mode & not bass mode.
checking intonation w/ used strings is not a good idea.
