I believe they are shorter, and you have a feeling that they are smaller because of the headstock, when I played an OLP (I know it's not the same but still similar in shape) it felt a little strange cause I also play a strat and I needed a moment to get used to the shape of the neck and the headstock,

*edit*
the necks can't be shorter due to the same 25.5 scale as most other guitars, but still feels smaler due to-> see rest of my post ;)
God bless,

Philip

Same scale length a F#n!er but the headstock is smaller and I believe there is a bit less body length after the bridge, so the overall guitar is shorter, but the playable area is the same.

The neck on the Luke is going to feel different than the Petrucci. The Luke neck has a bit of a V shape to it. It's a very comfortable neck, so much so that I'd like to pick up a Luke model one day

Okay, understatement-of-the-day-award winner here... The Luke neck is almost the antithesis of the Pet - it's narrow-er, with a pronounced V shape, while the Pet neck is wide and flat. Both are wonderful necks, and both play marvelously, but they feel very, very different... ;)

Like mbgreene said, a Fender Strat and a Luke have exactly the same scale length, though the Luke is a little smaller physically in over-all length of the instrument...

The only major difference in feel is that with the body being a bit shorter (end of body to bridge compared to a Fen), you may feel like you're picking hand is a bit closer to the neck.

This is a subtle thing, but I actually like it alot because I feel like the fingerboard and picking area is in front of me instead of off to the left.

Personally (and as a JP6 owner), I find the Luke neck to be as different from the Petrucci as night is from day. They don't feel anything alike to my hands.
