I recently changed my strings to regular slinkys on my music man sterling HS, which I like very much. However, my action height increased. So, adjusted it accordingly . My qustion is this, pick up height? I have read all about the factory optimum measurements with height. However, my question is this, does it really matter how I adjust the pickups, as long as the bass sound good?

P.S. I l have an HS Sterling and lowered the neck pick up lower than the bridge pickupsince I it gets in the way of my playing

IMO, as long as it sounds fine to you, and you don't intend to sell the bass, use any setup or adjustment you like. Maybe just try out how the sound differes at various heights and stick with what you like best. It's your bass, and it should be adjusted to suit your needs.

However, the factory settings are a good place to start...

Thanks... You are right, it is my bass and I will adjust it however it suits me.

The specs on the MM site say that the neck pickup sould be 2/32 lower than the bridge pickup.

From the MM site:

The factory specifications for the pickup height is 6/32" or 4.76mm from the top of the plastic between the pickup covers to the bottom of the G string. The angle of the pickup is set fairly level, so the larger strings are naturally a bit closer. If you haven't already adjusted the pickup or changed to a very heavy gauge string set, you shouldn't have to do any adjustments on the pickup.

On the new 2-pickup basses, the measurements are virtually the same on the bridge pickup and the neck pickup is further away, about 8/32" or 6.35mm from the string to the pickup.
