I'm having some odd issues with my Majesty 6 electronics and wondering if I have either a bad pickup or maybe an electronic issues.

The most prevalent problem is I'm getting distortion through the neck pickup on my clean channel (Mark V). I've tried other guitars and even going through my Helix clean - and same issue. Boost is not on, pickup selector is on neck, piezo/mag selector is all the way down on mag.

I also get some undesirable sounds selected the split coil mode. I had another Majesty 6, and the thing sounded beautiful on the neck pickup and in split coils. In fact, I really like split coils blended with the piezo for some really interesting clean sounds.

As a side note, I have no issues with the bridge pickup- and no buzzing with the guitar unplugged. Tried a fresh set of batteries also.

I'll be honest, it almost sounds like the piezo's are engaged whenever I'm using the neck pickup.

The guitar is relatively new (about 7 weeks) - I've had this issue from the beginning, but I thought it might be in my head, and didn't want to send it out for service. But I'm pretty sure there is an issue going on. I got the guitar through sweetwater - and spoke with their support. They said they will take the guitar back and look into the pickup issue - but said it may be a subjective thing.

Has anyone else had issues like this? Should I go through Sweetwater or EBMM for this?

Sorry for all the questions - this is my first experience with a high end guitar. I love how it plays, and the bridge pickup has been great, but finding it frustrating that I can't can't seem to get good tones out of the neck pickup.

Sweetwater are great and will look after you. As you bought from them and have a valid warranty they should be your first call (which you have already done). Of course EBMM customer service exist for exactly this kind of problem. Feel free to call them and ask their advice.
