Just got the guitar in the mail today. Sweet. Anyways, I need some help after reading the FAQ. I noticed that the guitar came set up with only 2 trem springs. I obviously should put another one in right? When I put the other spring in, the bridge does not sit parallel; looks like the springs are pulling too much on it.

I've had an Ibanez with a floyd rose, so I don't know much about the setup of this guitar.

Release some of the tension on the trem claw. Or take the thrid spring back out. If it was set up with two springs it was probably for a reason. Welcome to the forums!

The JP's are set up with 3 springs at the factory. Adjust the claw as needed to level the bridge

whoever sets it up at the factory, ROCKS!
Mine was dead on and I've never touched it. Even afraid to change string guages because the setup is THAT GOOD!
BTW, after getting used to those yellow slinkys, I'm glad I didn't mess with it. that guage just works well with that axe.
