Which will sound better is entirely subjective - but both are excellent instruments with amazing tones.

Personally, I prefer the ergonomics of the Petrucci, but the aesthetics and neck shape of the Axis. As far as tones, I prefere clarity to warmth and would thus go for the old Petrucci bridge PU, were it still available. The new D-Sonic and the Axis bridge PU are about equally appealing to me, wheras IMHO the dual split middle position of the Petrucci destroys the traditional middle position of the Axis (nothing a new switch and a little soldering wouldn't fix). I also prefer the Air Norton to the propriety neck PU in the Axis. So for PUs I'd vote Petrucci... but the Axis and Axis Super Sports I've tried have actually sounded slightly better to these ears than my own Petrucci. As I actually quite enjoy modding my guitars, I might just go for an Axis and change the PU switch for the Petrucci one and possibly even change the PUs (I'm a sucker for DiMarzio's Air Classics).

Sound is a subjective thing. To me, the Axis has a very smooth and beefy sound in the bridge position. The JP seems more raw and just a little bit more midrangy (original pickup - not D sonic). It's nothing that an amp tweak can't address. Not that either of these "reviews" mean anything other than to my ears. Try and find a store that has both and give them a shot.

If you want versatility take a JP. If you play mostly rock opt for the Axis.
Anyway JP's cleans are impossible to match for the Axis/EVH.
Axis has a better (for me) neck. Probably overall JP > Axis.

Seriously - just as subjective a question.

For me, it's an Albert Lee with an HSH config, JP's trem and piezo with Axis humbuckers. Or is it the AL I have now with a SD pickup booster pedal?

While I don't technically own either (my axis doesn't arrive until tomorrow), I think the whole "sounds better thing" is very subjective. There are a lot of other variables that can affect sound such as: the skill level of the player (or lack thereof), the amp & amp settings, effect pedals, cables, venue your playing in, etc.
Another thing to consider is the genre(s) of music you play, like to play, or would like to play.
Considering all of those factors, I think it has to come down to playability and comfort, or in other words, what you feel most comfortable playing/manipulating.
I have not had the chance to play a JP, but I have played a few axis guitars, all of them were very comfortable to play with re: to body contour (sitting & standing), the size of neck (fat, stubby fingers), and neck feel (nothing to say, but DAMN!), and I loved the sound. BUT, this is MY opinion and everyone will be different. Hell, let's be truthful, sometimes our tastes and opinions change from day to day.
Best advice, spend some time with both and try a few different amps with them.
Steve Lukather has said it himself: he sounds the same no matter what guitar he plays, but he plays his EMBB Luke because of preference; that's what he likes and how he likes it.
Overall, I think it's a much bigger picture than just "sound".

I got the silo special, changed the pups though - and that would have been my advice - I also have an axis supersport HH and I cdan split the coils and everything, both guitars have trems and they are both capable of doing it all so to speak, get the axis supersport, the neck rules and the guitar sound fantastic, the silo will be more comfy though while standing and playing

That thing gives me goosebumps every time I play it. I am not exaggerating! Just an awesome piece of work.
