I use a good tuner for this. A peterson strobe tuner would be ideal - my Korg Pitchblack is adequate.
You won't fail by :-
1) Playing the harmonic on the 12 th fret and get it to pitch, then
2)Play the fretted 12th fret. If the fretted note is flat you need to sharpen the string (not using the tuning peg) by shortening it - wind the saddle closer to the nut.
Repeat steps 1 & 2) and you should get there.

Now since I wrote this I realise that you will probably have a floyd in which case ignore me as I know "Jack Squat" about Floyds ha!!

With a FR it is a pain, but once set is great. Loosen the 3 lock nut string locks. Tune to the tuning desired (all strings). Check intonation at the 12th fret. As stated before if sharp you'll need to shorten the string - detune the string with the tuning peg to little or no tension, loosen the the bolt in front of the saddle for the string you are checking (I use another allen key to hold the saddle while I loosen the bolt so the saddle doesn't slide too much), let the saddle slide toward the pickup a little and retighten the saddle bolt, re-tune and check the intonation at the 12th fret, if still too sharp - do the previous steps again until you are right on. Do the opposite (push the saddle to lengthen the string). Do the rest of the strings, then lock down the string locks at the nut. It does take a while to know with how many cents you are off to how much to move the saddle. Once you've got it down, it only takes a few moments to adjust if it gets out again or change string gauges. Be patient and if your don't feel comfortable, see a local tech.

I love my Peterson strobe,...have intonnated a bunch of times with it.

Floyd,...I will probably never own one, would definately someday if I had loads of $$, but I find it extremely annoying sacrificing tuning stability for some cool whammy tricks.....just haven't been able to those as an advantage over tuning. I definately would not want to intonnate a floyd though..

For my hard tail, pretty much same concept as a floyd but easier, I make sure my saddles are the right height, then check the note by fretting on the 5th fret, the 12th, and the 17th. If it is sharp you bring the saddle back towards the bridge side of the guitar,.. if flat, the saddle must move towards the neck of the guitar. ( Ocassionally have to move the saddles up or down, depending on how much you have moved the saddle left or right.) If I had a floyd, I would definately let EB CS handle that. I don't mess with the neck truss rod either, made that mistake once already. As long as that is straight you should only have to mess with the saddles.

Sorry this isn't going to help you much, ..don't mean to hijack your thread,....but a Peterson Tuner is a great investment. Cost me like 200 a few years ago,...and I am still 100% satisfied with it. Superb.

Peterson Strobo Stomp for the win!!! I love mine.
I compare open strings to 12th fret, 5th and 7th and an octave higher to them...
With Peterson, i get it spot on.

its realtime graphical display is great for intonating

allows you to get intonation perfect within .01 - 0.5 of a cent

I'll second AP Tuner. It's easy to use, accurate, and you can drag the window size to nearly fill the whole screen. Excellent product.

I was about to add some extra stuff about software tuners but I think it'll be better not to begin a hijack and to start a new thread. So, off I go. :D
