don't know if anyone can help but ,i have a musicman luke and till recently didn't know that this guitar was designed for a set of 9's string!,i use 10's with an application of nut sauce on string changes!anyhoo,the day after a gig i discovered that someone had been playing with my guitar while i had been in the cloakroom!then on friday,after deciding a string change was needed,i discovered that the strings were making contact with the frets except for extreme height on the saddles,the other thing(related) is that while i can standard tune the guitar the A string is close to a Bb at the 12th fret(no matter how i adjust the saddle).i realize that this is something to do with the neck,but does anyone have an idea of exactly what this problem is....and a rough idea of cost of repair/replacement?....also does anyone know where to buy replacement saddles in the uk?

Impossible to tell without seeing it first hand. Have you called EBMM customer service yet? That should be step number one.

The first course of action is to contact your guitar dealer.
If you got the guitar second hand then contact Strings n Things who are the UK distributors. They should be able to tell you your nearest authorised Ernie Ball dealer who I'm sure will be able to help their details are below

Could be anything from neck or truss rod, to the trem setup. As stated, Customer Service is a good starting point, but a good local tech may pinpoint things quickly for you.

going from 10's to 9's is no big deal and is not going to ruin damage your neck,. it will allow the truss rod to pull the neck back a little......so loosen the truss rod a little to raise your action a little. counter- clockwise about 1/4 to half a turn should be all ya need. adjust to taste.....

Sounds like you just need a good set up to me. The problem with going to 10s on the LUKE is that you need to add an extra spring to balance the trem properly and you have to set the intonation and possibly truss rod adjustment as stated before. This is what it sounds like to me, but customer service is your first line of defense :).
