Peterson Strobe-O-Flip. Got it used at my local GC. Great investment.
Final QC check is by ear, of course.

I'll use my Strobostomp or Turbo Tuner (both sub-cent accuracy). Both do a great job.
Most important, I find, is your technique for intonating. Fretting notes like you normally would when you play, etc., since how hard you press throws things off.

My polytune does a good job too, provided it's in streaming mode, which is 0.5 cent accurate.

I use the Peterson ituner with the irig adapter for my iphone and that gets me pretty close. But I still fine tune by ear!

I have a Peterson Strobstomp which I use for everyday tuning in front of the amp (true bypass) but I find the Stobosoft Deluxe 2 software most convenient for intonation work.

It's not what you use, it's HOW you intonate. Along the lines of what Beej said; ". . .play as you normally would"; this is very important.
And, if I may add: since intonation is somewhat of a "give and take", you may want to give more "preciseness" to the areas on the fretboard you play more than others; and where you can possible "bend" back to tune.
In other words, open chords in the first three frets are pretty critical to be intonated, but this may not be beneficial to other areas of the board. So, however, you can fudge a little (if need be) at the higher frets where you can just "rip" those bends into tune.
In addition, if you play certain songs that would be easily identified by listeners as being "out of tune" (we don't want that). An example song is "Sweet child of mine"; 12-15 is a done deal.

I have a Boss TU-3 on my pedal board, but use a Kork GT12 for intonation adjustments. It has the old school needle in addition to lights.

I intonate with the guitar in the playing position. Intonation can be carried out on the initial attack of the note or just after the attack.
It's a relatively easy bit of set up.

I own a Turbo Tuner which is great, but I haven't had to mess with the intonation on any of my EBMMs because they've all been just fine.

Playing position, bridge pickup, open string and then 17th fret, with whatever needle-based tuner I have handy since I don't own any strobe tuners or apps. No harmonics used, and as long as I'm within 2 cents it is good enough for me.

I've got a Peterson 490ST that I use for intonation of guitars/basses as well as tuning pianos.
