So the neck plate says Custom Made, I know there is no custom shop....so what does it mean?

it means it was a special run. the 25th where a limited edition and some limited run sometimes have the neck plate custom made. The Axis with upgraded top had those back in the day.

Mine that is a BFR 25th (all RW neck) has a different neck plate it says "25th anniversary" instead of custom made

So there were 25ths that were not custom order, some that were, and some were BFRs?

Just 25 Bfr and the rest is all custom made. The 25th was available only for one year (2009)

Nope. All 25th's have a "custom made" plate( with exception of the ones mentioned above by threeminutesboy) I think. As do all BFR's and all limited run guitars. Every one of my guitars have that plate(except my EVH).
