Other than the quilted maple top and the BFR-inlay, are there any other differences?

No Alder on the BFR, you can see the mahogany on the back on the instruments. Only what you mentioned, plus the slightly different body shape (scoop on one, thinner horn on the other).

That is just the price point for that guitar. You are are likely to get an amazing top with the BFR PDN though. Plus some people prefer that body shape.
I think that if one were to purchase a PDN (limited model), the BFR option is the cream of the crop. The price is all factored in with the BFR tag. I'm confident that each flavor of the PDN is amazing and built quality is superior regardless of whichever flavor one decides to purchase. It now all depends on personal preference. Me, I'd love a BFR 6 or 7, however, I would be totally content with a JP6 or JP7 in PDN based purely on their spec.
