Alternate colors/finishes

Whilst there isn't a Custom Shop, remember there is a Vault. You never know when Brian and Co. might see your post. Most guitars in there have been offered in very limited quantity. Limited quantities are, generally, easy to sell through. I think your idea of a Purple Mist Axis or even a Purple Mist Cutlass with Floyd Rose Trem and Axis bridge pickup :) would be fine candidates for the Vault.
 
Body parts swapping is an option... I love the LIII but love the Alert Lee RW neck more(fatter)...could I swap parts to create the ultimate guitar? I'm considering buying guitars and parting them out because MM refuses to address user needs.. which is a real shame. I have to imagine they would realize enhanced sales with user options realized. Warmoth does it...make parts.
I have and LOVE both EBMM & SbMM guitars. I keep selling the EBMM guitars because it's not worth modding them or...frankly taking them to gigs to get damaged. So I mod my SbMM guitars. I have bought EBMM guitars to get the parts I want..not a winning methodology but...

Make the buyer happy...reap the rewards. My two cents and likely quite unfavorable here.
 
The Luke (and Axis) series has a narrower neck pocket than many of the other MM guitars, so you can't just swap an AL neck in there, unless you want to do some surgery.

As to the "reap the rewards" comment, that topic has been beaten to death many times here ... the short answer is it's not as lucrative as you think it might be to offer a custom shop type approach. The money's made from larger runs; Custom runs that are sold in batches work, but one-offs don't.

That's totally understandable. I wish there were a good way to stay apprised of all of the custom batches for EBMM dealers and the vault. I'm on the EBMM mailing list but that seems to be limited info.

BTW, none of this is really a complaint. I'm in love with my EBMMs (just bought ANOTHER this week and sold another Jackson)...just love some of the colors I can't get. :( What a 1st world problem, eh? :)

Ditto- I'd love to know about the limited runs! Sometimes we'll get wind of them, sometimes we see them out in the wild.
 
I don't know but maybe it is worth finding out if there are small specialist independent guitar paint shops if the manufacturer is not able to do a one off project. Altering a large factory's work schedule to repaint one or two guitars sounds expensive...
