It doesn't have any holes for the strings, so is there any reason not to just leave it off permanently?

Spring Gnomes. You know - those little Sprites that come in the middle of the night to steal trem springs? I'd leave it on, man. Leave it on.

Really? That seems like an odd design choice to be honest.

edit: The pictures of St.Vincents I just found all show the standard EBMM backplates with holes. Strange. Anyway, leaving it off is fine, the Silhouette Special in my signature came without one when it was bought used and it was never replaced with no ill effects.

Why are there no holes for the strings? Mine came with openings for the strings.....

Is it something custom?

Nothing custom, it just doesn't have the holes. It only has the two long side holes. I thought it was odd.

The only thing that worries me is that the cover is earthed. But then, if I take it off, I guess it doesn't need to be earthed, right?!

No holes? That's either a fault or one strange design flaw. Get the drill out...
