Of course I mean "for me". They aren't too anything for Petrucci.

When I'm playing that pivot string part from Tunnel Vision I cant keep other strings from ringing out. This has never been a problem for me. I have started using my JP50 on this song due to this issue. My previous JP (previous pickups) I dont remember this happening.

Could it be my pickup height?

That's like my asking, "Is a Ferrari Formula 1 car TOO high output? I can't drive it well." Yeah. It probably is TOO high output for me, because I don't have the skill to drive it fast enough to generate enough downforce to keep the car on the road or to put sufficient heat in the tires to get the grip necessary to make it do what an F1 car can do.

Like you said, the pickups are not TOO anything for JP. If you've got strings ringing out, it's probably a muting issue. I have the same problem. I would think that the pickups are just exposing flaws in technique. Again, my technique sucks. So, my flaws shine through really well regardless of the guitar. :p

It could be the guitar (and probably is).
I had the same problem when I switched from a certain Japanese guitar manufacturers previous JP signature model back to an older guitar from the same manufacturer, which had slightly higher action, I had to change my muting technique a little to stop other strings ringing out.

Heck no. I just fitted them onto my jp6, and they surprised me on how dynamic and organic they were. I am dying to play them directly into a cranked amp at blues jams. Scare the traditionalists!

I don't think so either. Had all the three combinations and thought that D-Sonic was the most aggressive and high output version of the bridge PU (at least on a 7-string). The CL/LF seems to be a step into the territory of more rounded and full bodied gain tone again - a step back towards the original Custom Dimarzios. This, to me, is a good thing, since I still believe the old PUs sound the best on a pet.

The problem could indeed be everything:

Guitar wood,
set up height,
how the radius on Your tremolo is set up
million other things (which includes the pickups as well)
