Ok I've screwed the pickups back down flush to the body and it all sounds great again! Phew! The bridge pickup height is about 6/32" from the pickup cover to the bottom of the low E and the neck pickup is about 8/32" so hopefully that's about right. The neck pickup is ment to be a bit lower than the bridge isn't it? I actually like the way it sounds from the factory anyway and have no desire to raise the pickups - lesson learnt! :D

Good job. I recently bought an NOS from GC. It had some issues (electronically). Instead of using a local guy to do the warranty work, I opted to pay shipping & let the manufacturer fix it. What a great decision; EBMM designed & built the guitar, why trust anyone else to fix it? They went above & beyond to rectify my problems. Glad you're satisfied.

Nice one - I know what you mean by paying more but for peace of mind that it will be top service. Unfortunately as I live in England it's a bit of a long way to send my balls! I was able to sort my pickup adjustment myself after very helpful instructions by EB customer service though - they even gave me measurements from other guitars off the line which was very good of them.
