You can't do a simple short-circuit between buffered piezo signal and the passive signal from magnetic pickups. They're completely different signals - you can connect them, but you have to use some kind of audio mixer to do that.
Fortunately there's a built-in mixer in the guitar!

Pete, are you sure that the signals are merged by making short-circuit between them? I thought it's done before the preamp - that's why the magnetic signal from the stereo output sounds different than the one from mono output.
The impedance of the passive signal is completely different than the impedance of the buffered signal. AFAIK simple connecting such signals is just wrong

In any case, your safest bet is a two- (or more) channel mixer. With the right choice of mixer, you'll even be able to EQ the two signals separately, and/or applying effects to one signal and not the other, giving you lots and lots of control over the sound. (Well actually it just dawned on me that you can do that with any 2 channel mixer, simply by applying effects/EQ before the signal reaches the mixer.)

The mono output on the JP gives you a buffered combination of mags and piezo, while the stereo output gives you both a passive mag signal and a buffered piezo signal.
Some people like the passive output from the mags better and prefer to load their signal a bit rather than having a buffer right at the start. Then again, some people like the opposite ...
