Nope. While they have done a few "one-offs" for sponsored artists (the Dave Larue mahogany Bongo comes to mind) for us mere mortals, we have to be happy with the huge number of variations available as normal product options.

I would be willing to pay for the extra options to get my dream bass. I have several Stingrays, but would love one with;
1. A flamed, and quilted top.
2. Highly figured birdseye maple fretboard with no dots, just side position markers.
3. Gold hardware.
4. Adjustable string mutes (such as Fodera that can be switched on or off).
I would pay several hundred more for these.

gunner...hate to tell ya bro...it won't happen as EBMM does not have a custom shop nor intends to have one that I know of. However, they will be doing some one off's but I don't believe they will get into a specific design for one customer.
Reason...they have a gazillion options as it is. They would have to re-tool the entire factory just to make that one Custom Bass/Guitar and it would put the factory behind on the other orders. There is a wait as it is....and it is getting a little bit longer...but WELL worth the wait. Sometimes the one offs get sent out to auction to benefit the Casey Lee Ball Foundation....others are for the artists (they have earned the special priviledge of one offs)...still some are R&D. Custom Shop...don't see it happening anytime if at all. So, sorry to be the bearer of bad news...but you can't order those specifics...even if you pay extra.
Stick around and enjoy the fun here....the production model basses and guitars are still Custom Shop quality with the Custom Shop $$$!

Well, the 20th Anniversary Ray will have a figured maple top, and might be available with a maple fretboard (with dots, though).
And, the Mute assembly you are referring to is available directly from the maker at www.bassmute.com .
I have one on my fretted Bongo, and I love it. Works like a charm and interacts beautifully with the Bongo's electronics.
It did require some pickguard modifications, though...
No luck with the gold hardware. Of course, you could always have it plated locally, if the cost wasn't an issue.
The closest thing to a Custom Shop will be the BFR's, but those are going to be dictated by available resources and the whim and fancy of the Ball family, and not a menu of options.

BP has a great line for custom shop instruments, but if I can't say it right, I won't say it at all... but it's a good'n.

I was wondering that same question myself; thanks for the thread - it was useful to me!
If you got a '96 Stingray 20th Anniversary (available with either flamed or quilted maple tops) and an '06 LE Stingray 4H (black with gold hardware - order window now closed) you could get fairly close to your design by switching the gold hardware over to the 20th. Since the '06 LE would now be all chrome (switch the pickup and trussrod wheel, also) you would probably want to order a chrome control cavity cover (since the 20th SR4 is back-loaded).
I personally would never do that, but if it really means that much to you and you have the $$$$ you could get pretty close to your custom design (with fingerboard dot markers)

I, for one, applaud EBMM for not going down the custom shop route. It seems to me that when other makers do this the stock product suffers and custom shop prices become ridiculously inflated. The consistent high build quality, options, and limited editions, that EBMM offers are usually enough for most mortals. I am convinced that EBMM offers the best value for money basses and guitars in the industry.

You could if people would be willing to pay what they truly cost.We have spent twenty years developng a manufacturing strategy and methodology that enables us to make over 80,000 combinations but If I dove into custom shop I would go Bye Bye.
