Agree w. the above. That GC is actually pretty big. Theres also a whole block of guitar stores on west 48th btw. 6th & 7th avenues, i.e. Manny's Music, Sam Ash . Not sure about their selection of EBMM guitars though. There's actually a killer PRS Private stock for I think $10,000 at that Sam Ash which is worth cehcking out in person.
Its worth taking a subway ride up in that area if your going to be in NYC.
I was at the GC on 14th a few weeks ago. They had a BFR Luke, a 20th anni Silo, and some ASS's - don't remember all the configs but I believe there was a rosewood. Inventory may have changed a bit since then, but I don't know when/if I'll be able to get down there again.
Rudy's on 48th and Matt Umenov in the Village are MM dealers but typically don't carry any guitar inventory, just basses. The other 48th Street shops - Sam Ash and Manny's (which is owned by Sam Ash) don't deal in MM.
There are a couple of interesting (non EBMM) shops on the lower east side if you are down that way - Guitarman on Orchard and Ludlow on Ludlow.
Royal (linked by Bierschinken) is on Long Island and in Brooklyn carries a fair amount of EBMM inventory including a bunch of older NOS stuff.
Pete DuBaldo is about a two + hour drive northeast if you want to take a trip to the outer burbs.

Just my tilt on EBMM dealers in the L.I./Queens/NYC area:
I've been to Royal Music 3 or 4 times. Almost bought a Luke there. It's easily the biggest selection of new and used EBMMs so you'll definitely see something you like to take home. In fact, I think it's the only place in NY I've ever seen that stocks the AL. Here comes the "but"... I find their prices to be higher than everyone else on both new and used items. No haggling either. And while I did meet one employee who was helpful and willing to talk (I believe his name is Cory), it's not nearly the "at home, warm and fuzzy" environment you'll find in CT at Pete D.'s place.
I've never been to the 14th street GC because I don't usually go downtown anymore but I hear it's a sweet one. I believe it's the one Poppa was at recently. Had I known that earlier, I'd have gone down there and introduced myself. From what mbgreene, has posted, it would be the GC with the biggest EBMM stock. In fact, the GC's I usually go to, Carle Place L.I. (stomping grounds of Vai, Satch and JP) and L.I. City (Which is actually in queens just outside NYC)... don't have ANY EBMMs....
Rudy's in NYC is a dealer, I believe, but has NO EBMM guitars in stock so pass on them. In fact, there are RARELY any EBMMs on the famed 48th street in NYC.
So I'd stick to the 14th Street GC and a drive out to L.I. to see the stuff at Royal.
