I really need to intonate my Y2D. However, I've heard that "the key" doesn't work for this particular bridge. How does one intonate a Music Man locking trem?

I de-tune the string then loosen the saddle screw just a bit so that there's still friction. After that it's just a matter of sliding the saddle a bit, tightening it down, tuning up, and seeing if I guessed it right. This sounds very tedious but it's really not that bad, especially since I know that I'll be good for a long while without having to touch it again.

seriously? that's why I'm not a Floyd Rose fan :)

I don't think they are doing that at the factory to me 'The Key' is indeed the tool you need, I'm surprised it doesn't fit the Y2D

I hear ya. Once it's set it's wonderful though. I have the Key and sometimes it slips off on my other Floyds so I wouldn't say that it's a fun experience either. My guess is that others probably have a better way of doing it than I do.

I intonated the guitar and it only took 15-20 minutes longer than it would on a Strat. Not as bad as I was expecting. It's certainly not a reason to hate on Floyds - an extra 15-20 minutes every time you intonate (which considering the locking saddles should be the day before never, excluding string gauge changes) is negligible at best.
