i know a guy with a js-1000 signed by joe in the same place
he nail polished it
and it LOOKS LIKE CRAP
its all chunky and uneven (i guess he just did a bad job)

definitely get it professionally done, or at least professional advice (which many can give you here)

i got jp to sign the electronics cover of my jp6
ive got to get that covered in something, any ideas anyone?
also since ive installed the tremol-no, i cant fit the trem cavity cover on
i want to make a new one anyway with a big hole in it so i can still adjust the tremol-no
have to get some perspex and crank that up soon

I think something like the clear vinyl or clear pickguard material like Tommy and Jeffry suggested is the way to go.
As Jon pointed out, just spraying a clear coat over already cured poly requires quite a bit of sanding / prep to get it to stick.

another type is called scratch patch. it uses an adhesive. i dont think they have a web site.....but there phone # is 800-247-1435. the company is :

hey poiter... i guess both of us are in the same position. i've made some phone calls yesterday and here's what i found out so far...

having a clear coat over the signature requires some prep/sanding to the guitar, as someone already said in this thread. the other thing you have to consider also is the fact that once you are in the process of applying clear coat, the guy told me that you take risk of maybe "melting the "paint marker" in the long run.

he then recommended me to use one of those clear pickguards. fortunately there is a store here in san francisco who specializes in these kind of stuffs. their website is GSP -- Guitar Solo San Francisco. i called them up and he said there are two kinds of clear pickguards. there is one that sticks PERMANENTLY and one that doesnt, which they call Kling On. i have made up my mind to use the clear guard idea. the only thing is i am going to the store first and see for myself how they look like applied in the guitar. i also want to see for myself if the permanent one will affect the signature since it has a strong adhesive. i guess i wll sacrifice a few of them and try to stick them over the signature i signed in my old guitar. (sorry ibanez).
