The JP is still a lovely guitar, but again i wasn't so keen on the thinner neck.
Either way when you get one, you'll be wearing the biggest chufty badge ever

I took a chance on the JP knowing it had a wider neck at the nut. I prefer the smaller 1 5/8" nut but man, the JP is now my favorite neck. I can't imagine anything any nicer. I wish they offered it in different pickup configurations. I cannot justify another identical guitar with just a color change. Now if they would let you choose the neck and place it on any body. Oh mannnnnn

...if you really cannot decide, you better let both come to your party. I know the problem, had the same with my Silo and my ASS. They are both brilliant guitars, but they are completely different. Basically, I'm a SUB'n'Silo guy, and I just bought the ASS, because I liked the looks so much (yes... I know) However, the ASS turned out to be my main main instrument throughout the last two years, because it is such a powerful workhorse. And still, I love my SUB'n'Silo

The feel is a bit different, simply because one is finished and the other isn't, but playability is right on par. I find it very easy to switch between the two.
The finished neck doesn't get sticky or grimy. It stays smooth.

It feels just as smooth as maple, only a bit "softer" feeling. Very, very easy to play.

Very small differences. It's a slight bit warmer. Overall, it's nearly the same.

Yes, Rob will definitely say an Al but there were times when he would have said Luke or even Silo Special.
While I absolutely love the neck and body contours of the Petrucci, I'm going with a Luke. For me, it's all about the pickup configuration. HSS with five way blade switching is my favorite configuration on a guitar. I have a Silhouette with stock Floyd and an HSH config, and I love that. The necks on the Lukes are quite a joy to play as well.

As many said, the neck might be the preference factor, Lukes have smaller frets that some like and others not, for example. JPs have painted necks, Lukes are unprepared.
Sonically both instruments are versatile, I don't think you could hit a wall with either one concerning getting specific tones for specific music styles.

This is bit like asking "would you rather drive a Ferrari, or a lamborghini." Both are awesome and I'm sure you would be extremely happy with either. But pretty much what everyone else said. Go with the one that has the more comfortable neck for you. Then think about if you want the single coil or double humbuckers. Keep in mind that the middle position of the Petrucci's is two single coils. You can get some great single coil tones out of this in my opinion. If you really want the true single coil tone then you have to go with Luke.
All of them look awesome and have great finishes. I will say that just based on looks, the guitar that jumped off the wall the most at the Ernie Ball NAMM booth was the LIII BFR flame top. Just gorgeous!

There's something about the neck on the original jp6 that i really like. The unfinished maple reminds me of an 80's shredder charvel style neck while still maintaining sort of a vintage fender vibe.
