This is a no brainer to me -go with the Y2D. If the neck on the JP is really not to your liking (I have the same problem) why even consider it. I still have my JP and the neck is not a big enough issue to make me get rid of it, as the guitar just plays so good. But it is enough of an issue that I would not go and buy another, it is the only EB neck I do not love.

The Petrucci has more complexity on the electronics (piezo, push/pull, etc), so I bet that´s one of the prime reasons why it is more expensive than the (rather simple) Y2D
