pickup bass response issues on a silo....

Hi, i have a HSH silo with piezo+trem and original shop pickups (2PAF pro and 1 custom wound single coil DiMarzio) and have a tiny (but oh so annoying) problem.
I first noticed it while in a guitar lesson....if i have my pickup selector in either of the 'diagonal' positions i lose bass on my bottom E, whilst if i switch to either the neck or bridge pickup solely the bass response is tipped up on my bottom E.....there is no problem if i use just the single coil pickup in the middle.
Hopefully i explaine that vaguely clearly but if not give me a slap and i'll try again. Any suggestions would be much appreciated thank you.

~PS. it is not the pickup height i have checked that....the previous owner already tried raising the pickups beneath the E i think to no avail.

Did somebody some soldering on the Pups?
Sound that your SC is out of phase to the other HBs.

On the other hand, I have a Silo w/same Pups and I loose some Bass in the 2+4 Pos too.
Sound to stratty for me and I´m considering changing the Pups in the future.
Very thin sounding now and the volume drop is dramatic.

Maybe someone else has an idea

It is pretty much impossible to diagnose a problem like this(or even determine if there is a problem) via the internet. Do you have a good tech in your area to take it to?

IF..... everything is in phase........it's possibly an e.q. issue .
does it happen the same no matter what amp you play through.........or are you only going by one amp ?????
also.........you can check each pickup's pole pieces by gently tapping each of them w/ a small screwdriver while amplified (clean setting,& medium low volume) .do this first w/ only one pickup on at a time.......& listen for consistant noise from each pickup polepiece.......... then try it w/ combination pickups selected.

same through 4 amps now and i'm not aware that any soldering's been done on it. Guitar teacher tested pole pieces for noise with a screwdriver and didnt find anything other than what i've mentioned....i'll try find a guitar tech, any one from england? lol. If any of you are in the leeds-ish area and know of a good tech i'd be grateful for contact details

Are you sure this isn't the correct behaviour? In the out-of-phase positions a lot of frequencies are going to cancel out, and the bass response won't be what it is in single pickup mode.
