So does that "Custom Made" backplate only come with the Y2D when it has the matching headstock? That seems to be the only option that I've seen (other than the Floyd Rose bridge)

No - it comes when you order a premium quilt or flamed top.

Seriously - BOTH! I just love the incredible attention to detail going into these Y2Ds. I think EBMM is really doing a phenomenal job building these things. Very very impressive! It's making me rethink getting an Axis next - I think I'll go do a search for comparison threads............

yup, the de-purple and the purple sunset colored Y2Ds come with purple PUPs.
the tobacco burst comes with black PUPs, as you know.

I don't subscribe, but I do buy them for the band scores when I want to program a particular song. Every cover seems to have Paul Gilbert on it anyway.
