I believe they will (in the original finish), however I'm not sure how cost-effective it is. Drop them a line and ask directly.
 
FYI, I emailed CS a few weeks ago about a refin job on one of mine. Here's a copy and paste from my email:

Hi Don,

"Thanks for playing Ernie Ball Music Man! Unfortunately we do not offer refinishing services through our factory. It may be best to inquire with a luthier who specializes in refinishing services to see what options may be available."
 
I would also check out guitarpaintguys.com, they did an excellent job for me a few years ago on Shoreline Gold refinish of a Fender Crapcaster I used to own.

And I’ll recommended GMW Guitar Works. Lee Garver has done beautiful work for me at better prices than Marty Bell (no offense, he is awesome).

Lee does do very good work. Nice person too
 
I would also really go with a place that specializes in refinishing. The turnaround time can often be far better, and the options better as well. Also, they most likely will have FAR more experience getting the old finish off, which with polymer finishes, can be a beastly task.
