I have a Stingray 5 HH setup to standard tuning B E A D G. I play with a guitarist who has his guitar tuned for an open B chord. So I dropped my D string to B just to see what happened and I actually liked the result.

My question is, will tuning my SR5 HH to B E A B G (BEABG) affect my neck, truss rod or other strings in any negative way? I just don't want anything to warp or get messed up. I'm just worried that lessening the string tension on the D string will cause something to go out of whack or something like that. thanks.

Check the neck relief.
Does the downtuned D-string cause any fretbuzz? If so, you might want to raise it a bit.
Check your intonation.

It shouldn't cause any problems that I'm aware of as long as it's setup properly...

Nope, there's no fret buzz. I haven't checked intonation but it sounded good.
