Tuning with the compensated nut

Hey Everyone,
Do you use any special method of tuning with your guitars equipped with the compensated nut, or do you just tune the open strings as normal?
I had an Anderson with the Buzz Feiten tuning system a while back and they suggested tuning some strings to the open pitch, and others to fretted notes, or chime notes.
Just wondering if any of you have developed another method of tuning for best intonation all over the neck, other than just tuning the open strings to E A D G B E.

I tune to regular tuning, down tune and occasionally do some alternative tuning. All of my Music Man guitars nad basses do just fine with whatever I tuning I do.
