what brand of amp is that?

Its a Marshall Superleed clone that my friend made with a tweaked tonestack for more bass friendlyness. Sounds fantastic!

That rig just looks cool. Is it an old marshall bass 100?

What do all this colorful boxes do?

Those are by a company called Source Audio. The first two (Light Blue and Purple) are made specifically for bass. Check them out, they are doing some really innovative stuff right now. Source Audio, The Home of Hot Hand® & Soundblox®

Do the passive settings sound better thru all those pedals?

Don't notice an appreciable difference. The SSS sounds better passive in general and the H sounds better in active to me. There are some pedals that don't like active instruments, but seeing as my favorite basses are made by Musicman, I don't really consider those.
