The Luke Proto Has Duncans in it. That was according the the 1993 Guitar World Interview. As I recall they were Classic Stacks and a JB.
At one point he tried Hot Stacks as well. I remember this from a Kingdom Of Desire Tour
Rehearsal video I saw where the guitar had Hot Stacks in it.
Also if you look at the Pictures in the LUKE CD you wil noice that they tried Passive Pickups Again with the Luke 2. I remember Luke
saying in an interview about the Luke 2 that "we tried to get away from EMG's but I couldn't find any other pickups that sing as well"

If my memory serves me correctly, the reason for the addition of the tone control and vintage trem had something to do with Luke producing Jeff Becks album. The album never worked out (as far as I know) but he was inspired by Beck and what sounds he could achieve just by using the tone control.

apparently in the studio Luke wouldnt say when Beck had done something ordinary or just not good. so Beck ended it. Luke couldnt say anything bad about the Master's music!!! imagine being in Luke's shoes, what else would you do?

I don't get the no tone knob idea. I know it was EVH's thing too but does it really improve the sound of the guitar to not have a tone knob wired in?
I find the tone knob to be very useful especially for dialing in a nice jazz tone on a solid body.

You get less output and less highs with a tone control. And yes it's noticable, I have heard people playing their guitars at the same time somebody removes the tone control, and you can actually hear the tone change.
Also if you guitar doesn't have a tone control from the start, you have a smaller control cavity and more wood in the guitar, which in many cases is a good thing. However, I will probably reroute my Luke Is at some point to fit a tone control. Concentric pots are a hassle according to me.

Btw, you're probably right about the pickups. Classic stacks with a JB is what alot of superstrat guys ( Landau, Huff ) were using at the time so Luke probably gave it a shot too.

The Luke 1 guitar came in 93, the Luke II in about 96-97. The JP didn't come untill 2001. The JP is specielly designed by JP so I don't think Luke would ever consider a switch. It's must likely that Petrucci tried some EMGs in his guitars instead to see if he liked them.
