Flipping it doesn't affect the wiring- you can wire it up the same way.

The windings are still in the same direction around the magnet and the magnet's poles are the same, so when you pluck the string you're still going to generate the same signal out of the pickup. So you can rotate it to your heart's delight.
If you wire it up oppositely (ground and hot leads), reverse wind the pickup, change the magnetic field, etc. then you can generate a signal that would be out of phase with the original pickup's signal.
Go nuts and wire 'er up!

I was getting some weird noises that way, so I called up DiMarzio, who told me to swap them back and wire it exactly the same as the Steve's Special, regardless of where the blade is facing. He said John (Petrucci) wires his backwards, but then said "his is different, you can't buy it like that". So i'm assuming it is wired differently inside?

i dont use the middle toggle position much at all, so it doesnt really bother me...but mines considerably lower in volume. i guess i can use that to my advantage though...hmm. honestly, im thinking about wiring that 4pdt switch up as a normal 3-way toggle...bridge/bridge+neck/neck. who knows, we'll see.
