Hello, I own a Musicman Axis which I just love! I am concerned that I think the bridge is possible not level in the direction perpendicular to the neck. Should both sides of the back of the bridge sit directly on the guitar? The reason I ask is that the tuning is still a little flat after I use the tremolo bar. I have stretched the strings, sanded the saddles in the bridge, checked the nut, just cannot figure out what else it could possibly be?

I would highly suggest contacting EBMM customer service for assistance. They are the experts.
 
Call EBMM CS or take it to a tech. The Axis requires a very strict setup IMO with the shims/neck angle/etc...
