So many great moments in tone really makes it hard to choose!
Anyway, here goes:
Ritchie Blackmore on "Rainbow Rising" - the ultimate album for me... though it's shorter than most EPs it is simply 100% perfect and Blackmore's tone on this bad boy of an album reigns supreme IMHO!
Strat, treble booster, Akai tape deck and Marshall at 11... Good stuff!
Steffen Schackinger on "ElectriGuitartistry" - Most of you guys have probably never heard of Steffen, but he is an incredible player with impeccable taste. His solo album is truly a tone oasis... check out the videos in the link - they are veritable eye openers.
Strats, Suhr Modern, ES335... pretty much anything through either a Suhr OD100SE+, a Hiwatt or whatever was around at the time... I really don't think the gear matters too much - the guy can make a ukulele sound like a Strad.
John Petrucci on DT's "Black Clouds and Silver Linings" - not only the best album from the guys in a decade, but also the best tone Petrucci ever had... What more could you want?
MusicMan JP and Mesa/Boogie.
Jeff Beck on Roger Water's "Amused to Death" - gorgeous tone, that's both warm and cutting... Oh, and the album is the best thing Pink Floyd never did, if you don't have it, BUY IT!
Strat and Marshall.
Vinnie Moore on "Out of Nowhere" - one of VinMan's most bluesy and soulfull recordings ever... with amazing tones to boot!
MusicMan Silhouette Special and a Marshall (I think).
Joe Bonamassa on "Bloodline" - horrible singing on this album but amazing playing and tone from a young Bonamassa aged 17 (or something like that).
Strat and Marshall.
Luke on Los Lobotomy's "Candyman" - my personal favourite of Luke's many amazing recordings. Great songs, great tones and amazing playing.
MusicMan Luke and CAE preamp with a VHT poweramp (if I'm not mistaken).
Guthrie Govan on "Erotic Cakes" - one of the few instrumental guitarists I can be bothered to listen to these days. A must have!
Suhr Guitars and Cornford amps
When you begin to think about it, there really are so many more great toneful players that you ought to mention, like Shawn Lane, Yngwie Malmsteen, Christophe Godin and a slew of other great tone merchants.
Moreover, not mentioning local tone heroes like Palle Schultz and Uffe Steen would be downright criminal.

EVH - Balance - I still remember the goosebumps I had when I first heard "Don't tell me" and "Can't stop loving you" intro ! The sound was just out of this world! (EBMM EVH + 5150 + lexicon MPX + Harmoniser etc...)
Killswitch Engage (Joel and Adam) – “As Daylight Dies” Album - This is probably the best sounding CD ever made, Period. Regardless of the music type. Those guys know how to make a rock album! - Listen to "Holy Diver" (Dio cover) lead guitar sound! - Caparison and Parker Guitar, EMG 81 pickup, various amps...
RA, all albums. Listen to « Sky » main solo on “From one” album… I like !! - Don’t know their setup…
Tori Amos brother, Live from “Hard Rock live” (MTV), his guitar tone on that show was amazing… particularly in “Sugar” and “Father Lucifer”. There have been some great mentions here -- many of which are my favorites. Don't want to waste space with those arleady posted, but here's one of my favorite guitarists:
Todd Mohr from Big Head Todd And The Monsters. He's got fantastic tone. Listen to the song Midnight Radio -- awesome rhythm and fantastic lead tones.

I've seen Todd live about 20 times...he's from this area. In the mid 90's you could go see him for $8.00 in a small club. You could sit and drink beers while he was doing his sound check...20 feet away from you. He is an amazing guitarist. Very entertaining and has a great sound.

Sahaj and Ben from Ra use ESP guitars (6 and 7 string) through Mesa amps - Dual and Triple Rectifiers. I believe Ben uses a Boss GT-8 for effects and Sahaj, I think, uses the Boss ME-50, or something like it.
I'm a Ra junkie.

I know. They do get *some* airplay on Octane on Sirius/XM - Ch. 48, but not enough.

Hmm some interesting choices mentioned.
Blackmore definitely on Rising as someone previously said. I also thought the sound on Perfect Strangers was great.
Gilmour on Animals, I loved his sound till he went to those EMGs.
Gary Moore on Wild Frontier.
Malmsteens' first album (forget the name) perfect tone for the instrumentals.
Uli Jon Roth on anything especially playing Catch Your Train, or Scorpions In Trance album.
Me after a lot of relaxants LOL or miking an old line 6 through a 3 foot steel fan

I have been influenced by so many guitarists I dont think I could rate/list my favorites, but there are 3 styles that rise above everyone else for me. Buckethead, JP and Gilmour, enough has been said about the latter two but there's no love for Buckethead in this thread! His live tone is almost as astouding as his studio tone. I could show a million videos that display his raw awesomeness but this is one of my personal favorites, a flawless performance with dynamic changes.[ame="http://www.youtube.com/watch?v=xHxejASREcA"]YouTube - Buckethead - Soothsayer - Culture Room - Fort Lauderdale, Florida - 10/26/08[/ame]

It was actually made bigger than the standard LP body, it is a 24 fret baritone scale that he usually sets up to standard tuning. He has all white hardwear, a killswitch and Dimarzio pickups...usually plays through Mesa Boogie and Marshall.
I hope one day EBMM offers a BFR Chambered Body like the 25th but on all BFR models, Ill get a JP7 ,slap a Tone Zone in there and do my best to emulate my idol. I know those tones would be to die for!
Now I also love metal and when it comes to distortion that sounds like it comes from the depths of hell it has to go to Opeth and Mastodon for me, specifically Blackwater Park and Leviathian, but Mastodon keeps getting better every album
